I haven't read all the interviews yet but apparently Nintendo actually had planned for Wonder to have Live Commentary throughout the game.  You would have had a choice of normal voice and a Tsundere commentary.  This was scrapped and the idea lived on through the flowers.

I'd guess that a sufficient level of Haki could still counter Gear 5 wackiness, kind of similar to how it doesn't care about logia abilities.
 
There's probably some devil fruit abilities that Gear 5 wouldn't protect against too.  Being a cartoon man probably wouldn't protect you from Boa Hancock, for example.

I mean that would always be the case if they are in good enough condition. But this attempt to do away with physical media does push up the timeline. 
 
Kind of like how certain Saturn and PlayStation games are crazy expensive today even used. I guess I should go ahead and buy that second Blu Ray player come Black Friday cause obviously corporations have decided digital only is where they plan to take things.

They should have just bought Square Enix's western studios. Embracer paid 300 million for them with the IPs included. Given that Embracer licensed Tomb Raider to Amazon for 600 million, I doubt they'd part with those studios with IPs for such a pittance.

The LoZ timeline was a have baked idea just to tell the fan base to stop bringing it up. Aftertime Nintendo begrudgingly stuck to it and you can tell most within don't care. 
 
I was always under the impression that each game was (with some exceptions) stand alone titles with no true connection to each other. 
 
Side note LoZ does what should be done for most IPs. The ability to retell the story with fresh takes while maintaining the core of what makes the property what it is without doing unnecessary changes. 

I don't even think the timelines all that botched, it's just needlessly complicated because they wanted a route where Link dies for some reason, which seems to be their whole MO. They either complicate and muddy the fuck outta the water (How is Cat Boy Rauru the first King of Hyrule, how?) Beyond reconciliation, or they under shoot so fucking hard it undermines any legitimacy the lore has in general, all the Tech just fucking disappeared? Really?
